Ok yeah, I'm not interested in making layer 2 disappear.
I'm interested in moving layer two below the heros and NPCs, (but still above
layer-1 and layer-0).

I want to do it in real time.
I can think of three uses off hand - two of which I've done myself using
"suspend overlay":
1) Bridges. When you have bridges, you want to be able to walk both over and
under the same tile. If you want to get graphically fancy with the bridges
(maybe you're walking on perforated metal panels, or balancing on a log), you
might want to avoid the rigid block-like shape that overlay tiles force your
tiles to assume, and use layer 2 instead.
2) Flying NPCs. You might want a walkabout to fly over top of everything (and
not behind the church spires, or underneath the tree canopies).
3) Flying vehicles. Probably when the air vehicle takes off, you want it to
fly over everything. You don't want a helicopter to pass underneath a tree's
canopy!
I guess you could pull a trick where layer 1 and 2 share the same tileset, and
instead of flattening layer-2, you use "write map block" to erase the layer-2
tile and replace it with a layer-1 graphic - but that's way more difficult, and
isn't always possible anyways.
