I think this is a cool feature idea!
I vote for uses to be tracked per hero spell slot. That makes a lot more sense to me, especially in the case where more than one hero can use the same attack

Also should probably include an option where the uses don't automatically recharge ever, for the convenience of people who want to script how the recharging works
